It seems that the default footprints that are defined in the Design Entry libraries are not compatable with PCB Editor, is there a quick and easy fix for this?
Not sure what you mean. Footprint names referenced in the schematic symbol? Or the Allegro footprints themselves don't work in Allegro?

There is a quick way... in the schematic project manager you can right click on the schematic folder and "Edit Object properties".From there it *pretty much* works like an Excel spreadsheet. You can sort by foot print.
Or you can copy an entire column to Excel and edit and then paste back using a more powerful replacement function.
Even In the object properties spreadsheet also, we have to enter manually the footprint name refering to the pcb editor fp name. the +point is we don't need to open each part to enter the footprint. right?
is there any way to compare a pcb editor library with a schematic page and load the fp in the capture automatically? any comments?

Hmmm...again, not sure of your desired technique...but!
You state you have CIS? You should set up the database and you can update the parts with the part manager. Once your database is set up, place the parts from the 'place database part' option and you won't have to futz around with last minute footprint assignments.
In your last suggestion, how would one know what footprint to load if you were given 0201, 0402, 0603, 0805, 1206, etc... as choices? And how would you know what part to buy? What if you wanted a 50V cap vs a 16V cap? All of this can be quickly solved with the CIS database portion of Capture.
