System Architect/ PCB XL Refdes mismatch

I'm building a revision of an older desing in Architect/PCB XL.  The design is hierarchical, and many of the parts overlap, and the form factor (and therefore some locations) need to remain the same.

 The new revision added some hierachy blocks and removed others, but now, the refdes' and instances for the design's components don't match. 

 In trying to update the old layout with new parts, this refdes switch, has moved some components I wanted to their old design refdes locations.  This hijacked the associated nets, and moved half of the design where I don't want it.

 

Is there an easy way in layout, to change refdes?  To make the logic import leave some parts not others?  Is this a change I should make in architect instead?
