When I  change a plane on another layer certain vias that are not related change there net name. Is there any way to stop the software from changing the net names on vias ?

if the vias are not connected to anything but only to the plane that you are changing, the vias are automatically changed to the net name of the plane.

but if you set the "retain_net on_vias" as "true" on the properties of the vias, you can keep the orignal net name to the vias.

You can also set this in Constraint Manager - Properties - Net - General Net Properties. there is a retain net on vas column.
