I have a connector with pins that extend partially beyond the edge of the board. I drew the pins in the footprint on "board /geometry/assembly notes", so it would just be a visual hint in the PCB file, but no action needed by the PCB house.

I have included assembly notes in other layers when Gerbers get generated, so this is confusing.

Is there a better class I should use for this?

    Try Package Geometry / Assembly_Top or _Bottom. This is Assembly detail not silkscreen detail. You can then create an Assembly Drawing to show the assembly house what you want.
