Is there an easy way to completely remove a netlist from a board database? Any help would be greatly appreciated.

If you want to remove all logic in a design you can read in an empty 3rd party netlist using File > Import >Logic; Other tab - browse for the netlist. Use the checkbox "Supersede all logical data. The netlist (netlist.txt) would consist of the following lines:

    $PACKAGES
    $NETS
    $END
