Logic ECO

For logic ECO during physical implementation phase, can EDI handle a new netlist which is synthesized by another vendor's tool (ie DesignCompiler) as an input ? In this case, a placed/routed netlist was also synthesized by the same tool.

    Not directly ...
Synthesis tools combinational instance names are not deterministic , only the register names tend to be remain the same.
Even though the reported gate statistics only highlight two additional ECO cells, you may have thousands of repurposed combinational instance names.
The only way to get this re-synthesized netlist to work as a ECO on top of your current layout is to use Conformal ECO to remap your new netlist back to your original instance names.

Plan B: if the ECO is simple enough, manually edit the original netlist.
Plan C: take your new netlist and start the layout from scratch,
The second loop through layout is much faster, the third loop layout is just tedious.
