Illegal hierarchical connection

I'm getting huge numbers of the message:

 Warning: Illegal hierarchical connection to internal net between instance......

 

I can't understand why these warning boxes are even there but so many?!

Even when I'm connecting to the pin I still often get the warning box hassles.  

Why would Cadence do this to layout people? It seems to be drastically overdone!

    I'm talking about the standard layout tool VXL. I'd like to tell  you the version but this information is hidden so well that I am unable to discover this data.

    VXL seems to want a metal connection to be at the pin only. I think the warning should be in a layer other than the same one that shows a short so I can tell the difference. Of course I prefer to have no such warning in the first place.
